Dear Joe,
There is a hidden (yet undocumented) member of the data structure returned
by multilevel.community called "memberships", which contains the membership
vectors for all the levels:
> library(igraph)
> g <- graph.famous("zachary")
> comm <- multilevel.community(g)
> comm$memberships
I don't know why it is not mentioned in the documentation of the R interface
-- hopefully Gabor can add it soon.

Every node should fall into exactly one community at each level, so no nodes
should be lost.
