I think, I only use the following:
(add-to-list 'gnus-secondary-select-methods
'(nnimap "mail"
(nnimap-stream shell)
(nnimap-shell-program
"MAIL=maildir:$HOME/mail /usr/lib/dovecot/imap")))
Gnus should also be able to handle maildirs.
