Thanks for opening the issue!
I wouldn't mind this approach, I suggested a separate repository because
it's the way Debian does things and it'd make mirroring easier, and also
to be more conform to the GNU guidelines ([0]).
There is also nothing that prevents the F-Droid devs to implement both
separate repos and filtering.
