There is quite some research going on in this area (eg. check out
http://www.kcng.org/), but there is little Free SW to do
it. (however, checkout primrose.sourceforge.net).

LilyPond is pretty much separate from this. If you can go from sheet
music to midi, you've already covered the hardest part.
