It looks as if LaTeX finds an old copy of the file lilyponddefs.tex.
If you issue the command 'kpsewhich lilyponddefs.tex, you'll find
out which file LaTeX finds. Make sure that it belongs to your
current Lilypond version. Also, rerun 'texhash' to make sure that
the file name database used by LaTeX is up to date.

After the upgrade, Lily works fine, but LaTeX doesn't seem to cooperate any
