Hi Will,

Long time ago I tried something similar. What I remember from this
is that I couldn't get it to work. It work only in case the files included 
are in the same directory as  where the main file is. I finally decided
to create one big file with all LaTeX and lilypond code in it. 

What you can do is redirect the lilypond output to a separate 
sub-directory by using the -o option on the command line. That gets
rid of the generated intermediate files.
