I tried it a few times ... it seems the problem is from python. Even running the python's help in cygwin by itself will cause a crash. I also tried to revert back to older version of python, but can't seem download them anymore ...

Yes, if you search the mailing list archives, you will find
that there are some problems on Windows 98. Unfortunately, these
problems are out of control of the LilyPond developers since
they stem from other programs in the Cygwin distribution that
are used in the implementation of LilyPond.
