That should work. I'd recommend writing the lilypond-users mailing
list. They may not know any more than I do about abc2ly, but some of
them know lots more than I do about the problems of using lilypond
under cygwin.
And besides, even if I know exactly what you need to know, if we do it
by private email, the reply doesn't get into the list archives to help
other people with the same problem.
Do you know what directory your abc file is in? The first thing I'd
try is changing to that directory. I also remember reading something
about lilypond and its associated programs having problems with
directories with spaces in their names.
So get your window in a state where you can say "ls *.abc" and see
your file name, and then try running "abc2ly file.abc".
