Because that is the only way I can reproduce your problem. Try adding "\set tupletSpannerDuration = #(ly:make-moment 1 2)" before your quarter-triplets. The relevant section in the manual is at http://lilypond.org/doc/v2.4/Documentation/user/out-www/lilypond/Tuplets.html
Thanks Joe,I added the code you suggest to the piece and it now displays the triplets as expected (two groups of 3).
