Yes.
There are two things that could possibly be confusing you. First,
Lilypond doesn't follow key signatures, it just prints them. You always
have to tell Lilypond every sharp and flat, no matter what kind of key
signature you have.
Second thing: Harmonic minor uses the regular "minor" key signature, and
the raised seventh note is always supposed to be an accidental. There is
no such thing as a special "harmonic minor" key signature.
Therefore, you should end up with a scale that has a standard "minor"
key signature and also has an accidental on the seventh note, and you'll
get it by asking for the key signature and then typing all the sharps
and flats anyway.
