Re: 2 Questions: marking "sections" and automatic beaming

You never mentioned what LilyPond version you use, even though I can
see from your PDF file that you use version 2.2, which is fairly old
by now. I would recommend to upgrade to the latest stable version,
2.6.x, which is available at www.lilypond.org for almost all platforms.

Normally, a \mark will appear above the bar line, but when
the \mark appears at the beginning of a score line, it is placed 
somewhat differently, just remove one of your \break statements to
see what I mean. I'm not sure about the exact principle that the
determines the position at the line starts. Actually, with version 2.6,
the first mark is placed even further to the left compared to what
you get, so it doesn't collide with the key signature.
