Are you really really sure that this is the only thing you changed. I cannot see any reason why it would have such an effect. Could you send a small example to the mailing list?

You can redefine how the Lyrics context works and simply remove the
engraver handling these removals:

\layout{
 ...
 \context{
   \Lyrics
   \remove "Hara_kiri_engraver"
 }
}
