Hi Mats,
Thanks for the suggestions. But neither of those things was the problem. 
I had compiled the file correctly, and all of the new changes were 
showing up, except for the error message and the old version in the 
footer. Also, I'm sure that I had installed the newer version. I'm 
working in Linux, so in a terminal I type 'lilypond' and it tells me 
what version is installed.

I 'fixed' the problem by uninstalling, and removing all traces of, 
Lilypond, Lilypondtool, and jEdit, and then reinstalling them all. It's 
working fine now.
