Your description seems to indicate you're using linux. The
install-script of lilypond installs its own ghostscript which differs
from the one installed in the default path of your distro.
I would assume you get the wrong paper size executing the gs command
with the following binary:
/usr/local/lilypond/usr/bin/gs
