Please always tell what LilyPond version you are using. The way that
LilyPond handles lilypond-book scores has changed fairly recently.
As long as the full piece fits on a single page, you can try to add
\book{ ... } around the full score, which gives you just a single
EPS file with the full score instead of one for each system.
I haven't tried myself, but that may also solve your problem.
