As Mats says, if you follow the instructions in the manual, you shouldn't have any problems with the bar numbering.

The bug you cite relates specifically to whole notes after a multi-measure rest,

Be careful when entering multi-measure rests followed by whole notes. The following will enter two notes lasting four measures each

R1*4 cis cis
When skipBars is set, the result will look OK, but the bar numbering will be off


where the corrected snippet would be

R1*4 cis1 cis
 

Merely hiding the multimeasure rest symbol from the conductor score will not
show all three empty measures to the conductor unless I am missing
something.


If  skipBars isn't set in the conductor score though, that's exactly what you'll get if you follow Bryan's tip.
