By default, LilyPond sets the beat length in 6/8 time to one quaver
(or eighth-note if you prefer), which is why you're getting the
"orphaned" third beam.
You can fix this by changing the beat length to 3/8:
\set beatLength = #(ly:make-moment 3 8)
