No, the "command prompt" comes before. It is a DOS session waiting for
you to close the editor.

Once for each time you have double-clicked the lilypond icon.

If you have followed the steps 1 and 2, lilypond performs the step 3
creating this file.
I agree with you in a point: "File->Save" leaves the file with its
preset name in an unknown place, whereas "File->Save as" gets this
preset name lost and you'll have to write down your own name, do it,
please save the file as whatever.ly into the Desktop as step 1, then
follow the step 2 and you will obtain a PDF called whatever.pdf as
step 3.

If you are able to reach the step 4, lilypond does not to be run
again, it has already run and finished, please read the tutorial
and/or
