Strange, it works find over here, both with versions 2.10 and 2.11
\version "2.10.33"
\relative c'{
\time 4/1
c\longa c''
\stemUp c,, c''
\stemDown c,, c''
}

However, if you use
\override NoteHead #'style = #'baroque
then the neo-mensural note head style is used for
brevis, longa and maxima note heads and in that style,
there are only downward pointing versions (the same
happens if you use the mensural note head style).
