that the given file was executed and returned the error "not found".
    

I obtain another message.

$ lilypond unexisting.ly
GNU LilyPond 2.12.1
warning: cannot find file: `unexisting.ly'
error: failed files: "unexisting.ly"

  
Hm. That can be true - as there is a problem with running lilypond-book:

/usr/local/lilypond/usr/bin/lilypond-book
bash: /usr/local/lilypond/usr/bin/lilypond-book:
/home/lilydev/vc/gub/target/tools/root/usr/bin/python: bad interpreter: No
such file or directory

It perhaps is related.
    

I have it in another path.

$ whereis lilypond-book
lilypond-book: /usr/local/bin/lilypond-book

  
For me:
/usr/local/bin/lilypond-book
exec: 6: /usr/local/lilypond/usr/bin/python: not found
