It's much easier to answer your question if you provide a complete (but small) example
of what you have tried. However, if you read at
http://lilypond.org/doc/v2.12/Documentation/user/lilypond-learning/Fixing-overlapping-notation#index-MultiMeasureRest_002c-example-of-overriding
you will learn how to set the vertical position of the whole bar rest (set the staff position to 0 to get the default
position).
