No, You needn't ever to uninstall ubuntu's version!
Just be sure that You have a shorther $PATH to "new" lilypond.
$ which -a lilypond
/home/dor/bin/lilypond
/usr/bin/lilypond
$ /usr/bin/lilypond -v
GNU LilyPond 2.12.2
It's quite ok.
