My terminal output when running 'gummi' is here:

Under PDF Compiling, I show "pdflatex." The error pane is always blank, though lilypond errors do appear in the terminal. 

Ok, so the problem is that my Gummi is still running pdflatex instead of LilyPond.
This is my output:

running:  pdflatex --output="/tmp/tmpLWVHto" "/tmp/tmpLWVHto.ly"

pdflatex: option '--output=/tmp/tmpLWVHto' is ambiguous

And this is yours:

running:  lilypond --output="/tmp/tmpLpNPoj" "/tmp/tmpLpNPoj.ly"
....

I've tried a fresh install in another machine and it's working fine.
So the problem is a not clean uninstall of 0.5.3 version.

I'll try to figure out how to fix it.
