It looks to me that your problem stems from the way you are changing time 
signatures independently in each staff.  By default, Lilypond expects timing 
to be consistent across a score.  I'd suggest reading 
http://lilypond.org/doc/v2.12/Documentation/user/lilypond/Displaying-rhythms#Polymetric-notation 
to see if you can change this to your satisfaction.
