You might be happier working with a _traditional_ key signature, then,
and simply use a different mode (in the style of dorian mode, etc.)

wholetone = #`(
    (0 . ,NATURAL)
    (1 . ,NATURAL)
    (2 . ,NATURAL)
    (3 . ,SHARP)
    (4 . ,NATURAL) ; possibly omit the fifth
    (5 . ,FLAT)
    (6 . ,FLAT)
)
\relative c'  {\key c\wholetone c d e fis aes bes c d e fis aes bes}

If you want the sharps to print before the flats, insert a

\set Score.keyAlterationOrder = #`(
    (3 . ,SHARP) (0 . ,SHARP) (4 . ,SHARP) (1 . ,SHARP)
     (5 . ,SHARP) (2 . ,SHARP) (6 . ,SHARP)
    (6 . ,FLAT) (2 . ,FLAT) (5 . ,FLAT) (1 . ,FLAT)
     (4 . ,FLAT) (0 . ,FLAT) (3 . ,FLAT)
)
