Don't believe this is a good idea.  I have double clicking .ly files associated with running my own helper application - if it reverted to opening lilypad every time I installed a new version of lilypond, I'd be very annoyed.

That would seem to be the case. It's the sort of thing I'd expect the installation routine to do automatically.
