Lukas Pietsch did some marvellous work on getting black mensural notation (and other early notations) working properly in lilypond.  It can be found at www.lukas-pietsch.de/Music/ but unfortunately it was written for lilypond 2.12 and throws errors in recent versions.  It might be that some of his techniques will help.  If you succeed with it, please let the list know!
