Well, the main thing you describe as being a problem, 
and the control you are looking for:

My problem is, that lilypond produces a bunch of consecutive half full pages
(see attached image), sometimes it even prints only one system per page,

are certainly examples of "bad page breaks", since the page breaks are happening in places you don't want.

Unless the systems that are on the page are not spaced appropriately--
which you don't mention--then I'm not sure why you think it is a spacing problem,
and not a page break problem.

Of course, it could be both.

Regardless, the two page break issues of yours quoted above can be 
addressed by what I suggested, which is to stop using automatic page breaks,
and put them in explicitly:
 
As a workaround for page break headeaches, I've been using \autoPageBreaksOff, combined with explicit \pageBreak's.    

Bypassing the auto page breaks is a sure-fire way to avoid that;  it will place every single grob on one single page if you let it (by not specifying any explicit \pageBreak's).


I'd suggest starting with that, and then deal with any spacing issues after solving that problem.  

Since you are clearly trying to put more on the page than lilypond would by default, any tweaking you do to spacing before dealing with page breaks will likely be a waste of time, since lilypond will be adjusting all of the spacing to accommodate the desired page density.
