That could be a great idea. If one can make the color change with note pitch, and allow for chords (triads in our case), and take into the account that the flat/sharp notes uses number notation rather than colors..

You can make coloured background easily. We have a snippet repository - the Lilypond Snippet Repository -  full of techniques that are not fully explained in the manual.

This may be what you are after, rather than coloured noteheads, I think.
