You could try to remove the temporary .ld and .li files that lout
creates for resolving crossrefs etc. They sometimes accumulate junk
data, especially when your document structure changes or is temporarily
broken due to a typo.
When deleting *.ld and *.li, make sure that you don't accidentally
remove your reference database.
It might be a good idea to use a build-script/Makefile that always
cleans up and then runs lout twice (for getting crossrefs right).
