I had the same problem on my system for a while.  In the end I worked
out that, although I was redirecting stdout to a log file, I wasn't
doing anything with stderr and mldonkey was obviously outputting there
as well.  I just changed my startup script to run
  'mldonkey > mldonkey.log 2> mld_err.log &'
and that fixed the problem.
