Dear Dave,
Thank you very much for your suggestion. My problem is that i am not very
familiar with the Linux distribution installed on my server so i don’t know how
to find the process which somehow deletes the directory needed by proftpd
service.
Any other thought?

Shouldn't you like fix the process that is deleting important files from
your file system?
