Follow-up Comment #1:

Octave 3.6.1 does not have a GUI.  More likely you had an issue with the plot
window from either gnuplot or FLTK.  I would advise moving up to the latest
stable release, 3.6.4, and seeing if the problem has been fixed.  Support on
Windows has always been patchy though since the developers don't work on that
platform.
