This is already fixed with changeset 
http://hg.savannah.gnu.org/hgweb/octave/rev/14acb08d75fa
that provides a user preference in the settings whether the focus should stay
in the editor or change to the terminal. When you are editing and testing a
script with editor and command window visible it might be helpful to leave the
focus in the editor.

The changeset is related to the gui-release branch, the feature will be
available in version 4.0.
