Details:

Using the shortcut manager in preferences, change one of the shortcuts and
press the OK button to dismiss the dialog.

However the menu effected now shows no shortcut for the key, but on restarting
the GUI, the new shortcut will be shown.

Clicking the Apply button sets it correctly immediately as it should.
