Follow-up Comment #6, bug #45646 (project octave): I checked in a changeset (http://hg.savannah.gnu.org/hgweb/octave/rev/9c7dd58b57e4) that handles oct-conf-post.h. At this point 'make distclean' preserves all of the original files.
