I had this problem. If my memory is correct the problem was with either flex,
automake, or autoconfig. The versions I'm using were installed using MacPorts.
$ flex --version
flex 2.5.37
$ automake --version
automake (GNU automake) 1.11.5
Copyright (C) 2011 Free Software Foundation, Inc.

My automake isn't the most recent version available from MacPorts.
