It's OK for me either if you want to make an intermediate backward-compatible 
release or go directly
to the new version, but in the end the matlab-compatible functions should be 
preferred.

After all Matlab incompatibilities are considered as bugs so the current 
version can be considered buggy.

If you want to make the intermediate backward-compatible release I suggest you 
create a branch in the repository
at the following changeset :

changeset:   491:883ebfb8c5df
user:        Juan Pablo Carbajal <address@hidden>
date:        Tue Mar 04 09:41:27 2014 +0100
summary:     maint: applying Mike Miller's patches to .diff files

and apply any remaining changes for 4.0 compatibility there.
After the release you can then merge and close the branch.
