OK, I got phpmyadmin, its great thanks.

Ok heres what seems to be happening, the settings do get saved into the database. They are lost upon login.

A user who has not logged in since this problem began has three rows in phpgw_preferences, one for email, one for file manager and one for portal_order. As soon as a user logs in now, after we started having this problem, the user loses the email and filemanager rows in phpgw_preferences and only a portal_order row remains, with default settings.
