gnulib-tool wants to patch configure.ac. After adding an empty one and

empty. Not very clever. There are a lot of .c files, some .h files and
also a lot of .m4 files.

I agree that your posted patch is the best way---also considering that the path to autotools (autoconf, at least) is laden with deprecation periods and flamewars.
