It's something else: quilt refresh doesn't recognize git extended patches and 
produces things like the following, which then confuses git:

        diff --git a/arch/i386/kernel/reboot.c b/arch/i386/kernel/reboot.c
        index 350ea66..2a8cb44 100644
        Index: linux/arch/i386/kernel/reboot.c
        ===================================================================
        --- linux.orig/arch/i386/kernel/reboot.c
