Details:

Layouts can break the hotlist. Please follow these steps to reproduce:

Start weechat
/connect freenode
/join #test_alskdfj
/wait 3s /buffer set hotlist 3
Quickly switch to buffer 1, wait and see notification in hotlist... all is
fine.
Ok, now switch back to buffer 2.
/window splith
Cursor is now in upper window. Switch to buffer 1 there.
/layout store test1
Move cursor to bottom window.
/layout apply test1
/wait 3s /buffer set hotlist 3
Quickly switch to buffer 1, wait and see nothing... no more notification in
hotlist.

I used the "wait buffer set hotlist" method because it's easier steps to
reproduce than using a second nick to highlight yourself with (though that has
exactly the same result).

Config was completely new and all defaults. Tested with WeeChat version:
WeeChat 0.4.3-rc2 (git: v0.4.3-rc2-12-gd8b9e0a)
