You'd need to examine config.log in that case.  It will tell you more
about what happened.

You don't even need Cygwin, MinGW/Msys is sufficient to compile
avrdude.  (Compared to Cygwin, it has the advantage to yield you a
plain Win32 binary, without any dependency on cygwin1.dll.)
