`M-q' shouldn't interfere with font-locking ("text coloring") at all.
In any case, I can't reproduce the issue. The text inside a \footnote{}
is highlighted using `font-lock-constant-face', no matter if it fits
into one line or is broken through many lines (due to `M-q').
Do you have a sample file and a recipe?
