Follow-up Comment #1:
The only reason CVS should upload every file is if their timestamps have all
changed since your last checkout/update.
If your CVS client is running on Windows, then there was a quirky bug
involving daylight savings time and Windows timestamps that would cause CVS
to think that all files were modified during half the year.
This bug was finally squashed in 1.12.10, I believe. If you are using a
Windows client, I suggest you upgrade to 1.12.10 or better.
I'm closing this issue. Please reopen if this does not solve your problem.
