I suspect this is a dh-autoreconf bug.  It probably has logic to remove
mkinstalldirs from back when Automake created it, and that logic is now
obsolete.

Thank you very much for the report -- I'll take a look and figure out
where to file the appropriate bug.  And thanks for the patch, and for
doing all the work that I didn't have time to do!
