Yes, I've seen this too, and it was not due to a gnulib-tool bug.
I don't remember it. Maybe it was caused by passing --source-base and --m4-base
arguments that don't fit together. Or maybe you have a macros.h.diff file that
doesn't apply cleanly any more?
