The problem with highlighting any number in parentheses in nodes that
include footnotes exists in any version of Emacs.  However, clicking
on a number that doesn't correspond to a footnote number in that node
will say that there's no valid reference there, so it's not really a
catastrophe.

The problem with going to cross-references specified by anchors is
solved only in the latest Emacs 25.1, so I'm guessing your unnamed
newer Emacs is older than that.

They are interpreted as links only as far as the face in which they
are displayed.  Clicking on these "links" will tell you that they are
not real links.

It does for me, in Emacs 25.1.
