I think you'll have to configure with './configure --with-library-combo=gnu-gnu-gnu', otherwise gnustep-make might asume you just want to build just the GNUstep extensions and use a library-combo like apple-apple-apple (that means Apple/NeXT runtime, Apple Foundation and Apple AppKit) which might not be your goal.
