Ok, thanks. I've set org-file-apps like that now
org-file-apps '((system . "xdg-open %s")
("\\.pdf\\'" . system)
(directory . system)
(auto-mode . emacs)))
and it seems to work.
IMHO should mailcap be deprecated in favor of xdg-open.
